Yesterday, I took a short trip from Ebisu to Nakano through Shinjuku.  For being as busy as it is, the Shinjuku Station is really efficient, even if you don’t know any Japanese.  The signage is self-explanatory, including maps showing the fare and the location of the platform you’re interested in.  The rail and subway lines are even color-coded.  Just follow the color.
